If you specify the /f command-line option, chkdsk displays an error message if there are open files on the disk.
It is possible that you may have had something running in the background, i.e. anti virus.

There seems to be quite a lot of problems with the new version according to the winamp forum, talk of screens going blank, icons missing from desktops, slowdowns - the list goes on. Might be worth having a look.
