I can't seem to figure out how to backup my email in Thunderbird, do I have to do it message by message or something?

You need to backup your profile directory for Thunderbird manually. It doesn't have a back up utility or the ability to export your emails.

    From:
    C:\Documents and Settings\username\Application Data
Go and copy the Thunderbird directory to another location.

When you restore your Thunderbird profile, be sure you are using the same username in windows.

MozBackup works. The developer has stopped developing it sadly but it does work just great with TBird :)
