I'm in the process of doing a Ammo box pc. I was told by someone that if the whole case were not grounded that if would not be safe to operate.

As long as you have spacers so that no solder points on the mobo (or any other component) you should be fine.

Your system will be grounded thru the Power supply. Now, any add in cards will need to have a ground path back to the casing of the PSU from the cards metal tab. Ditto what Kryyst said too!!!
