The only real complaints I have against Skyrim are nit-picky things. Personally I haven't had any outright game breaking bugs (General functionality fixes related to remapping buttons and controls I am thankful for though. Been annoying.)
As for the scoring, I know it is subjective to peoples opinion. Some may include little details, while others look mainly at the gameplay and how everything relates to it, whatever floats their boat. Being that Famitsu has a scale of 1/40 I would think they may be nit-picky about the little stuff, but it would appear they looked past that.
Personally I give Skyrim a perfect score. It's right up my alley of gaming and I have no real qualms with it. The bugs and glitches are temporary and will likely all disappear for stable versions of the game. So I won't factor them in unless they are truly game breaking.
